Tommen is not well informed, he might be the king, but he's only told what people tell him. Most likely he had no clue that the High Sparrow was done with Cersei. Remember, he's young and was always pointed what to do. Now he's more alone than ever, he has to protect the ones he love and it somehow happened like this for Cersei. –
In Game of Thrones, Season 4 Episode 6 "The Laws of Gods and Men", The newly crowned King Tommen recuses himself from the trial of his uncle Tyrion Lannister who has been (falsely) accused of poisoning King blond bastard Joffrey.
Tommen Baratheon inherits the Crown after his brother's death, but not his bride. Instead, Lord Tywin marries him to Arya Stark of Winterfell, who was under his service for two years at Harrenhal. The Lannister line in peril, and with his grandson still a child, the duty to sire an heir falls to Lord Tywin.
Had Margaery and Tommen lived, it’s entirely possible that they might have been able to find a way to, if not neutralize the Faith, at least reach some kind of accord with them that would have restored peace to King’s Landing without completely destroying one of its most important religious buildings.
